Quick Answer
Hidden passages in Queen's Domain sit behind fake walls you open by pressing interact, not by hitting them. A seated skeleton pointing at a wall marks one of them. In the Tower of Knowledge, acid-coated throwing daggers burn away flesh barriers that hide more rooms. This list grows as more passages are found.

Find the seated skeleton
Look for a skeleton sitting down and pointing at a wall, in an early cave next to a gourmet meal.
Press interact
Face the wall it points at and press interact (E on keyboard).
Loot the room
Grab the food and the extra item inside.
In the first early room, break the containers and eat the meal, then check under the table for a note.
How do you open the flesh barriers in the Tower of Knowledge?
Coat your throwing daggers with acid, then throw them at the face-shaped barriers.
Get the acid vial
Beat The Necronomicon at the top of the tower and burn the book. You get the acid vial.
Coat your daggers
The acid vial coats your basic throwing daggers with acid.
Burn the barriers
Throw the daggers at each screaming face or flesh barrier. The ones in the tower hide new weapons. The one near Boudin opens the way to Deimpo Mausoleum and the door near the campfire at the start.
